Probably to suit the changed Japanese VO since the original Japanese VA got dementia. The reason he sounds off is because all of his lines were re-recorded, even his repeated lines from the previous games, whereas DR 1 and 2 reused the same voice clips. It is the same voice actor.

The voice actor simply had to get back into gear voicing Monokuma. Bear in mind that he voiced Monokuma in Danganronpa 1 and 2 relatively close to one another due to the fact that they were both released a bit before they were localized, so he might've had trouble getting back into him almost three years later.
