So, in my mind, Amanda died trying to keep a secret that John already knew about and forgave her for. Plus, even if he didn't know already, I definitely think he'd forgive her for multiple reasons. 1. He had already built a connection with Amanda at the time of 3. 2. Amanda didn't know that would happen when Cecil robbed the clinic. 3.

I think Amanda also became disillusioned with John's teachings/ideals mainly due to Hoffman messing with her traps in the first place. Her admission to being a murderer in Saw 3, to me, has to do with Eric Matthews and maybe Adam. Troy, aside from being a patient at the same clinic, didn't seem to have any beef with her at all.
