As a teenager, Elfman dated his classmate Kim Gordon, who would later become one of the members of the rock band Sonic Youth. He has two daughters, Lola and Mali, from his marriage to Geri Eisenmenger. Mali is a film producer and actress. Elfman and Mali collaborated on her 2011 film Do Not Disturb.

Por entonces se relacionó con Kim Gordon, que más tarde pasaría a formar Sonic Youth. Compositor. Trabajó junto a su hermano Richard en la película Forbidden Zone y en el año 1985 conoce a Tim Burton, quien le encarga la banda sonora para Pee-Wee's Big Adventure, su primera composición para un largometraje.
