Gru is, as you said, naturally stronger and faster when discludjng technology. On top of that, however, he has much experience with weapons that aren't his, opening up the possibility of taking one of Megamind's and still using it effectively (and things that surprise Megamind notably seem to scare the shit out of him at points.), and a much wider array of weapons on hand.
Also, while Gru got Minions basically for free, Megamind was able to build a much bigger, muhc more useful army of robot minions, all while seemingly supporting himself. Overall, Megamind is much smarter, much more competent, and has trained against much stronger opponents than anything Gru has.
