The whole "Event Horizon takes place in the Warhammer 40k 'verse" relies on two things: one, the nature of the "journey" the ship has undertaken and two, the ship's internal architecture. The first part is borne from the idea that Event Horizon is the first ship to undertake Warp travel.
Event Horizon is about a ship that attempted FTL travel through a gravity drive meant to fold space so the ship could occupy two points at once and instantaneously travel. But something went wrong and the ship ended up leaving this universe to some sort of "hellish dimension" which drove the crew mad and killed each other.

I've read over on TVTropes that many fans consider Event Horizon to be some kind of prequel to the future-set game of Warhammer 40,000 and, in searching the internet, have seen a number of forum posts positing this, but nothing pointing to an official link (or, at least, in the semi-official book universe).
